My credit card got stolen and someone maxed it up. After assurance from CC company (applied bank) that we would be reimbursed for all fraudulent charges I went ahead and paid it down to 9%. My question is now that I'm being issued a new card. Will that effect my average age of credit? Will it appear as a new account?
As far as I know, the card that you have received now won't be considered as a new account.

I agree with what Niicss has said. Nevertheless, you should get hold of your credit report and check out the status of that new card. This will make things clear to you.

If your credit card gets stolen, you need to apply for a new card. The credit card company issues a new card and your old credit card account continues.
Only the card is new but the account is still the old one. So there will be no effect on your credit score.
