My builder has changed the administration fee as I selected a different lender from the one recommended by them. He charged me $3500, for switching to a different lender. Is it usual?

This may happen when there is any agreement set between you and the lender. If you had agreed to use a lender recommended by the builder in exchange of any discount or upgrade then, this can happen.
In that case as you have engaged a different lender he is not going to give you the benefit previously agreed upon.
