Does pre-payment penalties apply if you sell your house? Are there any options to have it waived?

We are being told that we will need to come up with $3300 at closing. We have owned our home for over 2 years. When we purchased this home we were told that there would be penalties if we refinanced, but nothing about selling.
In many instances, your lender would waive the pre-pay penalty if you get your new loan through them. Call and ask.

I think lender can cancel prepayment penalty

i will add one thing in this it depends upon your relationship with lender and your status of payment(EMI) .
