Because of lost income between my husband and myself
we were trying to sell our rental property to save us from the strain to pay two mortgages. The dea fell through with the buyer due to finance problems three months later.
My son and his wife agreed to move in under a rental agreement to help save our credit for atleast two years.
They have been long term appartment tenants and have good credit but no money to buy a house right now. So they see this as an oppertunity to live in a house with no money down. My question is will this affect my husband and I applying for a home modification?

As far as I know, you would be able get a loan modification on your rental property. If the lender is convinced that though you're renting the property, yet you're unable to pay the loan, he would consider your request for modification.
